6cyl auto to 6cyl manual?

As in the Intro section, I've found a restorable '64 coupe that had a 6cyl and auto. Engine is gone.

I am thinking now of keeping it a 6cyl, but I want a manual tranny (3 or 4 speed, I'm not concerned). what manual tranny came with the six in '64? What choices do I have? Can I put in a modern Mustang 5-speed? What will I have to change other than pedals to put in a manual?

What is the biggest small-block six I can put in this car? Are aluminium heads available? Are there superchargers for these engines?
